Do you have a 2-cell or 3-cell lipo?

Well, that would be your problem. Fully discharging a lipo will completely damage the battery. A lipo should never go below ~3v per cell (2-cell ~6v, 3-cell ~9v) or it will not be able to hold a correct charge if at all.
If by "fully discharged" you mean you flew the pack until the model would not hover any longer, then it's not a serious concern. A 2-cell lipo has a voltage rating of 7.4vdc which is lower than the stock NiMh. You will definitely need to install the 11T pinion on the main motor or you will most likely not have enough head speed to hover.

AHH that might be the problem then. Discharged to a no Hover no biggie there then. I bought the AEK kit for the CP, so what ever pinnion is on that is what im using should i go back to the stock motor then?? Whats a good LiPo setup (motor, battery)

The aero upgrade kit comes with a 9T motor which is designed for a 3-cell lipo setup. If your running a 2-cell with this motor, it will not perform. The stock 10T motor will do better but a 2-cell lipo should be used with an 11T motor.
Here's a configuration breakdown:
Stock battery - flat blades - 10T motor
2-cell lipo - flat blades - 10T motor
2-cell lipo - sym blades - 11T motor
3-cell lipo - flat blades - 8T motor
3-cell lipo - sym blades - 9T motor or 8T for longer flights
These are the optimal setups.
