Is the flybar bent or are the paddles not zeroed? What model do you have?

Not bent brand new its a raptor 50 and im not sure how to use the alignment tool although it seems easier to sight align them with teh paddle tool on the paddles but other then sighting im not sure what to do with them.

Put one paddle gauge on each paddle (in the middle). Adjust the first paddle until it is exactly perpindicular to the main drive shaft and/or parallel to the flybar control arm. Once that is done, move to the opposite paddle and adjust it to be exactly level with the first paddle gauge.

Personally, eye don't use paddle gauges very often. I have the closed flybar control system so it's easy to line up the paddle with the control arm. If you have the stock control arms, don't try to line up the paddles level with them. The stock arms are not parallel to each other being that that have a slight downward angle.

Just close them up on the paddles, like Motions mentioned. I always use the gauges as it is pretty amazing how far you can off by eyeballing it when you check later with the gauges.

Line them up with eachother and the horizontal plane of your heli (perindicular to the mainshaft).
